New board can't be flashed via 12-pin JTAG header

I have 2 UP2 boards. One got damaged and I got a replacement. The first one came with W25Q128FW from Winbond which I can still flash it, even though the board doesn't boot anymore. The new one came with W25Q128JW and it boots fine with pre-installed BIOS. When trying to flash the SPI via Dediprog though, with the 12-pin JTAG header I get ID not detected properly after click to program. I can flash if directly connecting to SPI pins. Was the JTAG header pinout changed and is there enabling of physical write protection when using the 12-pin header that requires additional work (jumper, etc)? Thank you!

By the way, when trying via header, clicking detect works ok. When trying to flash, I get Error: Chip ID is wrong.
