[solved] Is it possible to disable/enable the USB OTG port via the OS on the UP Squared?
Using Ubuntu 16.04 LTS
By disable/enable I am trying to simulate physically disconnecting and re-connecting a USB cable.

You could follow the Wiki instructions to enable the USB OTG as serial and mass storage device:
https://wiki.up-community.org/Serial_console#UP_SquaredAs the modules are loaded manually by OS, you could unload the modules again to disable them. Also, for each reboot you will get the modules disable as well.

Thanks for your answer @ccalde. Just want to clarify a few things...
I'm assuming the OTG port on the UP Squared is in device mode out-of-the-box on the UP Squared - is that correct?
Also, am I able to use a 'normal' USB micro B to Type C cable or must I use an OTG cable to connect to another host device? -

Yes, you don't need to modify any setting in the BIOS.
About the USB cable, something like that would be enough:
